Run the Little Snitch installer and click "uninstall".
If you don't have the installer anymore, get it here.

If it's installed in System Preferences, I guess you should download 1.2.4

I have the same file and never installed Filemaker on this computer.
CS3 is installed but removing this file doesn't seem to break it.
No problem so far.

You can remove the dock icon (see the Tips & tricks section in the help).

There is no menubar icon, but I can't see why you'd need one. Every menu are available under the gear icon in the bar.
