Which version of Little Snitch do you use? If you see this popups with version 2.5 please contact our support via email and attach the following logging files:

/Library/Logs/LittleSnitchDaemon.log
~/Library/Logs/LittleSnitch Installer.log
~/Library/Logs/LittleSnitch Network Monitor.log
~/Library/Logs/LittleSnitch UIAgent.log
